A lot of people use they're pokémon! Large pokémon that know "fly" are the best, really...though that's only because I don't know about riding on any. I'm sure you could ride a Ryhorn or something...

I know you can also purchase a bicycle which helps a lot! Some water pokémon can take you across the lakes if they know "surf" or you can take the ferry. There's also a bullet train you can ride at Goldenrod City to get to Saffron City.
